Yuji Shinoda ist Godzilla-Spezialist und hat seinen Job gekündigt, um sich Vorhersagen über zukünftige Angriffe des Monsters zu widmen. Die Wissenschaftsjournalistin Yuki Ichonose hält dies für eine gute Sache und unterstützt ihn dabei. An Arbeit mangelt es den beiden nicht, denn schon bald taucht Godzilla aus den Fluten des Meeres auf und zerstört die ganze Stadt Nemuro. Verzweifelt versuchen die Wissenschaftler einen Zusammenhang zwischen dem Auftauchen Godzillas und einem sonderbaren Kometen herzustellen, der kurz zuvor in einem See entdeckt wurde. Während Godzilla sich auf den Weg zum Kernkraftwerk macht entpuppt sich der Meteor als gigantisches Ufo. Es attackiert Godzilla mit einem Hyperblast, der in aufs offene Meer trägt. Durch die enorme Wucht wird auch das Ufo stark beschädigt und es scheint als hätten sich die beiden Gegner selbst zerstört. Aber dann tauchen sie plötzlich wieder auf und die Finale Schlacht beginnt...
